If your just using the compression tab, It will compress the ISO and it will just dummy the update folder and remove excess padding, it does not touch any of the video or sound files.

Batch conversion just allows you to compress multiple ISO at once. It doesn't remove any video or audio files.

I've never used Yacc. I prefer using UMDGen.

CisoPlus in Yacc doesn't have the advanced options that UMDGen has, as far as relinking videos and such. I believe it just writes the files to the lost area, it doesn't give you the option to relink certain pmf files and keep others.
